If I remember correctly, the reason for prohibiting edits for existing relationship entries was because it was determined that the atom:id for the entry document may be generated based on a combination of:
1) The id of the source object
2) The name of the relationship
3) The id of the target object
If editing of relationship entries were permitted by the S-RAMP Atom Binding this would imply that the atom:id of the entry document would need to change. This is prohibited by Atom/AtomPub.
